Although most of the folks I ride with have stuck with 2-bolt pedal systems, I'm still a fan of the 3-bolt and run with KEO-compatible cleats. These covers do a good job of both protecting the cleats when I'm off the bike, as well as making it less slippery to walk on tile/polished concrete floors. Every pair of shoes I have gets a cleat cover now; don't faff around with only one cover that you have to remember to bring along.
